As many persons do, I also find myself keeping applications such as firefox and thunderbird open for a lot of time. But in windows there are no good built-in mechanisms to manage a lot of windows in your workarea, so I looked for some way and found that there are firefox and thunderbird extensions to minimize these programs to the tray.
As these extensions rely on some specific version of the programs, and are specifically designed to deal with these two applications, I'm suggesting you an alternative: the great, and free, Tray It! program, from Igor Nys. TrayIt! is a windows program, and it'll cooperate with almost any program you'd like to minimize.
It hasn't been updated for some time, but it has all the functionalities you could want from it - it is much more generic and flexible than specific program extensions, so I suggest you trying it. The only advantage that specific minimization extensions have, is that they usually provide you with an additional contextual menu on the tray icon with program-specific actions. For instance, a thunderbird extensions to minimize to tray, could provide you with a function to check the mailbox in thunderbird without maximizing the window again.
Anyway, this program is absolutely worth a look, and you'll stop looking for application-specific ways to keep your workspace in order.
